Ok, advice needed - going to NYC in late June

We're taking Jack up to see the city and the sights. He's never been, Mr. Kris hasn't been since 2011.

First off, we're taking the train up - debating the 6:43am train or the 8:31 train - it's a difference of about $50, and I feel it's more likely we'll get seats together on the early train. Parking will be about $50 for the time we're gone.

Which leads to the next question - how long? We're planning on going up Sunday morning, and I'm debating between coming back Wednesday or Thursday. Wednesday the train is cheaper coming back, plus it's only three nights in a hotel vs four.

I know we want to go to the Statue of Liberty and probably Ellis Island, and I'd like to take them on the World Trade Center museum tour (I went last year and it was really good). Probably hit up a museum or two (Natural History, maybe the Met), Central Park (zoo?), maybe Coney Island. I'd like to go to a show but it's not a must.

Thoughts?

(I'm so annoyed though, earlier this week there was a 10% back special at the hotel we want to stay at, and now it's disappeared from my credit card - it's not even in the list of expired offers so I don't know what happened to it).
