Joss had no issue with Sonny's criminal doings when her parents were together. She didn't start being disgusted with what Sonny did for a living when he chose Nina over her mother.
Both Carly and Sonny were uncomfortable and reserved with each other when he returned from Nixon Falls. Though she mourned him and was glad he was back -- she had mourned his death and then allowed herself to fall back in love with Jason. While she was glad Sonny was still alive, I think she was very ticked off he returned before her wedding night with Jason instead of after.
Plus there was that whole brain damage thing that Joss and Michael ignored, demanding Sonny immediately return to his old self as if the months in Nixon Falls had been his choice.
